The Facility in Detail

 

  • Paracel GeneMatcher2 - extremely fast hardware acceleration of HMM, Smith-Waterman, and Genewise algorithms. Hundreds of times faster than a dual 1 GHz PC.

  • Paracel BlastMachine (44 CPU cluster)- optimal for large BLAST searches, such as very large query sequences, or batch submission of hundreds or thousands of query sequences against a database. Implements all variants of BLAST including MegaBLAST and PSI-BLAST.

  • ROCKS Linux Cluster - 88 CPU Intel Xeon cluster. Each compute node contains two 2.4 GHz Intel Xeon processors with 2 GB of memory. Nodes are interconnected with high-speed, low-latency 2 Gbits/sec Myrinet networking and are optimized for running MPI programs. Also available for running standard serial programs.

  • Sun Fire V880 - for computations requiring large amounts of memory or mulithreading. Has 8 CPUs and 32 GB of memory.

  • Oracle Database - for large-scale database projects.

  • MySQL Database - for database projects.

  • Paracel TranscriptAssembler software - the best EST clustering and assembly package currently available, includes detection of alternative splicing and chimeric transcripts.

  • Paracel GenomeAssembler software - very high-quality sequence assembly package.

  • A growing number of publicly available software packages are also supported, and we are always open to adding whatever is needed by individual investigators.
